This is a common problem with all major operating system upgrades. If enough changes are made in the OS' core architecture, programs that rely on the older design are going to complain, or not work at all.
There is a certain class of software that will almost always break with a new operating system -- disk utilities, antivirus programs, hardware drivers. These are programs with deep hooks in the OS. When you upgrade, just resign yourself to the fact that you'll need to replace them.
Most other programs will work just fine, and if they don't Windows has some tricks up its sleeve. For example, both XP and Vista have a feature called the Compatibility box that lets you try running older applications in old-school Windows environments.
To try it, right-click on the .EXE file for any program choose Properties, then Compatibility. Check the box that says "Run this program in compatibility mode for:" and choose an older version of Windows from the drop-down. Your options go all the way back in time to Windows 95.

So... what you're saying is if I had a program that ran on an old computer with Windoes Me as the OS all I have to do is change the "compatibility" to "Me" and it should work...?
